According to Album des Pavillons [pay00], the flag used as sea by the Commander in Chief of the Armed Forces is a square red flag with four white bombs placed 2 + 2 around a white anchor.

In September 2003 the then Portuguese President of the Republic of Portugal Jorge Sampaio went to Turkey in a state visit. On 16 September, there was an article in the
Público newspaper about the visit that came illustrated with a photography. On it was seen Sampaio (in the dark suit) and the Turkish President,
Ahmet Necdet Sezer, in a proctocolar military ceremony in Ankara, and
there were several flags.
Above the two presidents, flags look like at first glance
like two Turkish flags. However, a closest inspection of the flag closest to
the camera shows that it is not a Turkish national flag, nor the
presidential flag. It is based
on the Turkish national flag, yes, but it
contains a circular charge in the canton and what seems to be writing in
the lower hoist area.
Next to Sampaio, a swallow-tailed flag is
probably some kind of (regimental?) guidon, with a shield that,
unfortunately, isn't big enough or clear enough to see many details.
